While I am almost sure this will be beaten to death even if player base approves, I figure I'll throw one last suggestion into the wood work.
I suggest that in the game there is a way to alter the ships to specifically target a set class of ships.
Example: Light fighters you set them to target Lunars to maximize their efficiency in combat.
While this could be extremely unfair and needs nerfing as suicide rip hits would become a huge issue, I already have some preset nerfs available.
A few of my ideas is that when selecting is while you have concentrated the fire on a specific class is that the rapid fire is either reduced by 1/3 1/2 or completely or is randomly selected from these.
There are huge amounts of things that could be done to tweak this but this is the general ideas.
Thoughts?

#3I have some different idea's, but going off what you are saying...
considering combat is currently based on stacks rather than ship by ship..
completely remove rapid fire, but allow targeting of a particular stack.
so where light fighters are targeting lg's, sure no rapid fire, but no loss of firepower on the shields of other stacks. (or just very low firepower chance...)
- also suggested penalty, if the given ship type/stack is not present (or already destroyed), rapid fire cannot activate on other types.
one crazy suggestion of my own would be, stack splitting, if i had 2000 bc's attacking a small rainbow fleet, 4x500 per stack, would allow multiple rapid fires from smaller groups, thus effectively wiping out more targets, however if one of those stacks is targeted (rapid fire or the original suggestion), there is 1/4 of the shield before damages occur. (limit by computer tech maybe?) obviously there woudl be issues with multiple kami rip stacks in a single strike, so some nerfing would need to apply somewhere (max rapidfire per stack = normal rapidfire/number of splits)
