My resources just completely disappeared after a lift from the update and I don't really know what to do. I emailed webmaster, do I just wait for now?

Yes, for now all you can do is wait. I have had something similar happen to me on speed. Transferred res to the planet...enough for 400 rips...poof...gone. They will reimburse you if it discovered to be a glitch.

I may be hard on ZE for their other "shortcomings" but they did take care of it for me very quickly, to their credit.

Since the missions obviously work it seems like they've got a concurrency bug.... fun time figuring that one out

There is a specific issue that happens with ACS Defend. It is rare and we know the source. It will be fixed soon. For the specific case, just send an email to webmaster@zorgempire.net and follow from there. Verification is possible.
