If you declare war on an alliance that includes people with NOOB protection, does that protection get lifted for the war?

No. If you couldn't attack them before the war, you still won't be able to. All a war does is lift the "no more than 5 attacks per day per planet" rule which prevents you hitting a rival players planets too often
